Hi

AFTERE I finish simulation and synthsis with some board how I move to 
mass production , how I program that design into say 1000 FPGA chips?

how do you program it into 1 FPGA?
For 1000 FPGAs repeat this 1000x
Simple. Isn't it?

It does realy pay of to use a suitable connector on your PCB.

Another way is to solder pre-programmed config PROMs onto the PCB. 
That's my preferred solution.
