Problem with In-circuit programming of Atmel AT91SAM3u-4E using Sam-baV2.12

I am trying for in-circuit USBSerial programming of AT91SAM3u-4 using 
SAM-BA V2.12.I am able to see the USB to Serial (AT91 USB to Serial 
Converter) in the Device Manager.Hence the COM port is recognized. Then 
I execute SAM-BA and try to connect on the newly identified COM 
port.After that nothing happens.It seems the communication link between 
the PC and the target board is not getting set.I have also re-installed 
the CDC Serial Drivers on my PC.Also the board does not come out of the 
programming mode even on re-booting.Please help me with the 
troubleshooting steps of the USB In-circuit programming methodology.
